There are many ways to do it. :] What software are you using? 
I think for most painting software, just adding a new layer then applying colours with a layer mode is the easiest. Just have to experiment. 
In photoshop you have the option of using a gradient map, which is what I did

I use MediBangPaint Pro (can't pay for one yet, but I think this one is pretty good for a free software)
Ok so I just have to try every kinds of layers on it, I think I got it o3o

Great.  I like it.  Would skip the lineart like Dzydar as well.  But yes, I see how it would eliminate uncertainties and clarify your thoughts, pin down your design early.  Nice.

I just go stright from the 1st to 5th and then finish it with details. I couldn't bother wasting time with cleaning line art and such XD

It's the same thing, we just think about details at different stages and I prefer eliminating some uncertainties earlier rather than later. :]

It depends on your preferences, but for some people it's easier to draw in grayscale first and then apply colors later.
